(it is not clear that this site contains everything, there seem to be 'unspoken' details, creating a bit of a mystery)
The Japan Helpline's website is at http://www.jhelp.com
They also receive many inquiries regarding visa problems.
Tokyo Classifieds has an article (not dated but written sometime since October 2000) which might be a useful read to someone who new in town who hasn't already seen this info covered elsewhere.

New Location for Tokyo Immigration -- south of Shinagawa (believe it or not I liked the central Otemachi location much better)
Two offices of the Tokyo Regional Immigration Bureau, one in Otemachi and the other in Kita-ku, will be consolidated into a single location at 5-5-30 Konan, Minato-ku, Tokyo, effective Monday, February 3. The new address and phone numbers are:

The office is a 15 minute walk from Tennozu-Isle Station on the Tokyo monorail or the Tokyo Rinkai Line. There are also buses available from Shinagawa station I think.

Going to the new immigration office --
The bus from Shinagawa station is actually moderately signposted in English as you leave the station. It is bus number 99 leaving from bus stop #8, and you get off at the 6th stop. The building is spiffy and new. Unfortunately the staff seem to be as unhappy about the move from Otemachi as many of us are! The man I spoke to was quite candid. He said there "is nothing here, only container yards". They decidedly have very few choices for eating lunch out.
You can buy the revenue stamps that you need to get your re-entry permits in a convenience store on the ground floor! And there is a photo booth also (Y600).

I guess you haven't heard. The Otemachi and Shibuya branches of Immigration were closed in February 2003. They have been moved to Minato-ku near Shinagawa station. Here is the information:

Had visit japan for business about six times in purpose for my local company in Sri Lanka and now I want to know is I want to get a one year re-entry permit for my business because every three months I have to return to my country and get a single enrty visa again and come back to japan so help me for my business in your esteemed country

Your situation is a bit different than most of the people on this board. The best place to get the information you are looking for is the Japanese consulate in Sri Lanka. They are the best source of accurate information for your special circumstances.
